SOL GENOMICS NETWORK The Breedbase system has evolved from the Sol Genomics Network (SGN) and Cassavabase and related sites (see RTBbase.org ). SOL GENOMICS NETWORK Cultivated tomato (Solanum lycopersicum var lycopersicum) evolved from semi-domesticated and wild populations of S. lycopersicum var cerasiforme, which in turn evolved from a subpopulation of the red-fruited wild species, S. pimpinellifolium. This knowledge allows us to select and exploit underutilized germplasm for the identification of genes SOL GENOMICS NETWORK SVs were called by aligning Oxford Nanopore sequencing reads to the SL4.0 Heinz 1706 reference genome with NGMLR and inferring SVs with Sniffles. SVs were filtered, then merged and annotated with Jasmine and vcfanno, respectively. Insertion and deletion sequences were also repeat annotated by REPET. Genome assemblies were generated with the SOL GENOMICS NETWORK PI303721. PI169588. LYC1410. For each accession, we collected Oxford Nanopore (ONT) and Illumina sequencing data. Assemblies were generated with the MaSuRCA assembler (v3.3.3), which employed the Flye unitigging algorithm. The assemblies had a range of SOL GENOMICS NETWORK Solanum lycopersicum.
